Here is a list of software I use relating FMTA.
For producing .pdf documents I use TeXworks, http://www.tug.org/texworks. It's easy to use (once you've got the hang of Tex syntax) and free.
For mind-mapping I use Mindmap, http://freemind.sourceforge.net/wiki/index.php/Main_Page. Unlike many mind-mapping tools, this is one is free!
